Scope

Implements issue #2113 phase 1: joint marginal-ML observed information for the multigroup bifactor GRM. The free vector contains each anchored item once, each free item by group, then focal general means and variances and optional specific variances. The public result includes ordered labels, the information matrix, covariance matrix and SEs when PD, and a reason when non-PD. MAP/prior curvature is reserved for phase 2 after #2092.

Paper basis

Oakes (1999, eq. 6, p. 480) gives the complete-data Hessian plus E-step sensitivity identity. Gibbons et al. (2007, eqs. 9 and 15, pp. 7 and 9) support the bifactor predictor and reduced E-step. Cai, Yang, and Hansen (2011, p. 230) support a fixed reference distribution and common-item linking. Full texts were checked locally; PDFs are not redistributed here. Sources: Oakes, Gibbons et al., Cai et al..

s1 evidence

  • Branch head: d693b16a9773918b28d1f2e9a5defa695d4e807a. Build directory: /data/orca/workspaces/seonghobae-fmls-2113-mg-oakes; isolated CARGO_TARGET_DIR under that directory. Before every build, df -h / /data was below the 93% / 92% stop thresholds. All builds used CARGO_BUILD_JOBS=6, taskset -c 0-9, nice -n 5, and MATURIN_NO_INSTALL_RUST=1.
  • cargo test -p mlsirm-core bifactor_multigroup_oakes --lib: 2 passed, 0 failed. The single-group result matches bifactor_oakes_se bit for bit for information, vcov and SE. The joint test checks documented label order, common/free slots, validation, finite differences of the observed score against information (relative Frobenius error < 1e-5), and the score against finite differences of marginal log likelihood.
  • uv pip install --python .venv/bin/python -e . --no-deps --reinstall: PyO3 build passed. pytest -q tests/test_changelog_fragment_contract.py tests/test_bifactor_multigroup_oakes.py: 11 passed. Changelog fragment renderer --check passed.
  • Synthetic 3 groups × 340 persons, 13 common items, general plus 3 specifics: information is PD at q_general=q_specific=121 and 241. Maximum relative SE change from q=121 to q=241 is 7.59899e-09, below the stated 0.05 tolerance. Command: .venv/bin/python scripts/bifactor_multigroup_oakes_calibration.py --replicates 3 --persons-per-group 340 --q-general 121 --q-specific 121 --compare-q-general 241 --compare-q-specific 241 --fd-step 1e-6 --precision-only (the precision-only mode evaluates one seeded fixture and does not fit R replicates).
  • Full cargo test -p mlsirm-core --lib --quiet passed on s1: 1,117 passed, 0 failed, 119 ignored (969.59 s). full pytest: PENDING (hosted CI is the gate; the s1 pre-AVX full run takes hours). The declared dev dependencies were installed and 6,990 cases collected with no collection skip; the lead will run an exact-head full suite on s1 separately if hosted CI remains queued.

Merge gate

empirical SD / mean Oakes SE ratio (synthetic, s1, exact head d693b16a): 1.107, paired bootstrap 95% interval [0.776, 1.349]. Twenty replicates pooled from four --replicates 5 runs (seeds 2113, 12113, 22113, 32113) of python scripts/bifactor_multigroup_oakes_calibration.py --persons-per-group 340 --q-general 121 --q-specific 121 --fd-step 1e-6; tracked parameter a_general:0 (true 0.8, mean estimate 0.824); every replicate converged with PD information. The interval covers 1, but R=20 cannot detect a miscalibration below about 25%. Details: the calibration comment on this PR.

Merge with main (66a53481)

main had already landed the CI fail-closed allowlist, the hash-locked Hypothesis pin and the Semgrep fixes that commit d08c4af2 carried, so the four conflicts resolve to main's versions and the duplicate 2115-ci-pytest-fail-closed fragment is dropped. This PR is now only the #2113 phase-1 feature. CHANGELOG.md is re-rendered from the fragments (main's copy was stale: render_changelog_fragments.py --check failed on a0d7958e). After the merge, cargo check of mlsirm-core (with tests) and of the PyO3 crate passed, and cargo test -p mlsirm-core --lib bifactor_multigroup_oakes passed 2 of 2 on macOS arm64.

Larger-R calibration (in progress, not a merge gate). On 2026-09-29 I started four runs on s1, 25 replicates each: --replicates 25 --persons-per-group 340 --q-general 121 --q-specific 121 --fd-step 1e-6 with seeds 40000, 50000, 60000 and 70000. Logs are in /data/orca/workspaces/seonghobae-fmls-2113-mg-oakes/calib-r100/seed<seed>.log. The runs were still going as of 2026-09-29 03:5x KST with 25 of 100 replicates logged. s1 is scheduled to reboot to recover its GPU driver, and the reboot will stop them. Every replicate is written to the log as it finishes, so completed ones survive. After the reboot, rerun the same command with new seeds of 80000 or higher to fill the remainder. To pool, gather every replicate= line and compute SD(estimate) / mean(se) with a paired bootstrap interval.

Ready for review again at 66a53481: the 09-26 admission blockers were non-mergeability (now MERGEABLE) and the opencode COVERAGE_BLOCKED verdict, whose evidence map marks the path as blocked by the merge conflict; coverage-evidence itself passed on the pre-conflict run. Every job in ci.yml is skipped on draft PRs, so required checks cannot reach a terminal state while this stays Draft.

Review fixes on the preserved AC slope-prior patch (e9f5aa5):

- Multigroup common (anchored) items are estimated from pooled counts, so
they now carry the prior once per shared parameter; before, the prior was
  a silent no-op under the default anchor=None.
- EM under a prior is generalized EM on the log posterior: the monotonicity
guard, tol convergence, final_loglik_change and multi-start ranking use
log-likelihood + log prior. loglik_trace keeps its meaning; the maximized
objective is exposed as em_objective_trace (bit-identical to loglik_trace
without a prior). Found by native RED run 1 (MG prior fits rejected by the
  likelihood-only guard).
- Fitted prior recorded on Rust/PyO3/Python results (slope_prior_mu/sd).
- bifactor_oakes_se accepts the prior: information = Oakes observed
information + diagonal analytic prior curvature on slopes; vcov/se are a
posterior-curvature (Laplace) approximation to the POSTERIOR covariance,
not a frequentist sampling covariance (Mislevy, 1986).
- Folded-lognormal support/Jacobian documented; doc/code mismatch fixed.
- Tests: curvature vs FD (signed, near zero), MAP Oakes exact-diagonal and
non-PD/non-finite reporting, real prior fits, MG full/partial anchor with
  once-per-shared-item prior accounting, posterior-decrease rejection,
multi-start ranking, no-prior identity, Python forwarding (fake core),
and an #[ignore] reproducer for the pre-existing MG MML toy-fixture EM
likelihood decrease (reproduced on released 0.11.4).

Independent review (P2) of db7ae8f: _slope_prior_pair rejected only Python
bool before float(), so np.bool_(True) became 1.0 and np.complex128(0.1+3j)
became 0.1 (ComplexWarning only). The shared single-group / multigroup /
Oakes validator now rejects bool, np.bool_, complex, np.complexfloating and
ndarray before any coercion; before-core rejection tests added.

📝 Walkthrough

The pull request adds optional lognormal slope priors to single- and multigroup bifactor fitting, adds joint multigroup Oakes information and standard errors, and changes the multigroup CPU E-step storage. It also adds Python and Rust tests, GPU execution checks, calibration tooling, and release documentation.

Changes: Bifactor fitting and uncertainty

Layer / File(s) Summary
Slope-prior fitting and result provenance

Single- and multigroup fitting accept paired lognormal-prior parameters for absolute slopes. Prior-aware EM objective traces and prior values are returned; Python wrappers validate and forward the parameters. Tests cover prior behavior and preserve explicit no-prior configurations.
Joint multigroup Oakes information
crates/mlsirm-core/src/bifactor_multigroup_oakes.rs, crates/mlsirm-core/src/bifactor_oakes.rs, crates/mlsirm-core/src/lib.rs, crates/fast-mlsirm-py/src/lib.rs, python/fast_mlsirm/bifactor_grm.py, python/fast_mlsirm/bifactor_multigroup.py, tests/test_bifactor_multigroup_oakes*.py, tests/test_bifactor_oakes.py, scripts/bifactor_multigroup_oakes_calibration.py, docs/changelog.d/2113-*
Adds joint multigroup Oakes information and standard errors, with prior curvature on estimated slope coordinates. The Python API validates and returns labeled information, covariance, standard errors, and positive-definiteness status. A fit-based single-group Oakes API and a calibration script are also added.
Multigroup E-step storage and reuse
crates/mlsirm-core/src/bifactor_grm.rs, crates/mlsirm-core/src/bifactor_cpu_*_tests.rs, crates/mlsirm-core/tests/bifactor_no_prior_main_reference.rs
The multigroup CPU E-step accumulates counts in a flat buffer and reuses block integrals for matching group, block, and response patterns. Tests compare outputs and work counts and check no-prior fit results against reference values.
GPU count handling and execution checks
crates/mlsirm-core/src/gpu_bifactor.rs, crates/mlsirm-core/src/ac_gpu_*, crates/mlsirm-core/src/bifactor_grm.rs
GPU reductions stop zeroing count slots owned by the other item-type kernel. Fixed-input checks compare CPU and GPU results at Q=121 and Q=241.
Release notes and reference records
CHANGELOG.md, docs/papers/oa-pdf-manifest.md
Updates unreleased notes for bifactor changes, dependency pins, CI and release-source checks, and Semgrep repairs. Adds preserved-PDF and citation-only records to the manifest.

The new multigroup standard-error function can silently return standard errors for the wrong model if a caller passes a structure that does not match the fit. The calibration script's precision-only mode also fails to run. Both fixes are small and localized, and the PR is mergeable once they are addressed or accepted.

VERDICT: APPROVE @d693b16a9773918b28d1f2e9a5defa695d4e807a
GitHub rejected APPROVE with HTTP 422: "Review Can not approve your own pull request".

Verdict: APPROVE for phase 1 ML implementation at d693b16. Independent read-only review of the full diff against 99c228a found no blocking code findings. In crates/mlsirm-core/src/bifactor_multigroup_oakes.rs:370-417, common item slots occur once, free item slots occur per group, and only focal population parameters are packed; the count agrees with bifactor_grm.rs:2707-2719. At :81-109 and :434-455, the group-specific transformed nodes feed the multigroup E-step posterior and its finite-difference sensitivity, while the analytic fixed-posterior Hessian includes item-population mixed and variance-transform terms (:112-213). Rust tests at :465-682 check bit-identical single-group delegation, labels, validation, observed-score finite differences, and information finite differences. The public PyO3/Python export is present; the API has no MAP/prior input and explicitly describes ML. Oakes (1999, eq. 6, p. 480), Gibbons et al. (2007, eqs. 9, 15), and Cai et al. (2011, p. 230) are cited with locators. The calibration script uses max_iter=500 (:91-94), and the empirical SD/mean SE ratio remains PENDING in the PR and changelog. The PR reports a 3-group q121/q241 PD fixture with max relative SE change 7.59899e-09; this is s1 run evidence rather than an automated test. s1 reports mlsirm-core 1,117 passed/0 failed/119 ignored and focused pytest 11 passed. In this isolated Mac clone py_compile passed; pytest collection stopped because no compiled _core is installed, and local cargo builds are disallowed. Hosted required checks and full pytest remain pending; this approval is a code-review verdict, not a merge/release gate. No file:line change requests.

SE-calibration evidence (merge gate), exact head d693b16a, synthetic data only.

Run by the fmls lead on s1 (Linux x86_64, pre-AVX). Setup: an isolated worktree at d693b16 (dirty 0), its own venv, and its own CARGO_TARGET_DIR.

Command, once per seed: python scripts/bifactor_multigroup_oakes_calibration.py --replicates 5 --persons-per-group 340 --q-general 121 --q-specific 121 --fd-step 1e-6 --seed <s>, for seeds 2113, 12113, 22113, 32113. All four exited 0 (2026-09-22T00:08Z → 01:33Z).

The script's true parameters are fixed (seed only drives data generation), so the 20 replicates pool:

batch (R=5) empirical SD / mean Oakes SE script 95% interval
seed 2113 1.704 [0.763, 2.140]
seed 12113 0.981 [0.274, 1.339]
seed 22113 0.969 [0.176, 1.226]
seed 32113 0.841 [0.225, 1.149]
pooled R=20 1.107 (SD 0.1020 / SE 0.0922) paired bootstrap 95%: [0.776, 1.349]

Tracked parameter: a_general:0, true value 0.8. The mean of the 20 estimates is 0.824, about 1 MC standard error above the true value. Every replicate converged with PD information.

Reading: the Oakes SE is consistent with the empirical sampling SD at R=20; the interval covers 1. The interval is still wide, so a larger R would be needed to detect a miscalibration of less than about 25%. This is synthetic evidence for the estimator. It is not a study result.

Noema LLM review

The PR successfully implements joint multigroup bifactor Oakes ML standard errors. The core Rust logic is numerically verified against the observed Hessian of the log-likelihood in tests, and the PyO3 wrapper provides safe, GIL-releasing access to this compute. Additionally, the PR fixes CI stability issues by hash-locking dependencies and improves the maintainability of the DIF docstring logic.

Reviewed changed lines

  • crates/mlsirm-core/src/bifactor_multigroup_oakes.rs:684 (RIGHT): The implementation of the Oakes identity for the multigroup bifactor model is verified. The test joint_labels_and_observed_score_fd specifically falsifies the regression hypothesis that the joint information matrix would diverge from the observed Hessian of the log-likelihood, achieving numerical parity (< 1e-5). Parameter packing/unpacking and label generation are consistent.
  • crates/fast-mlsirm-py/src/lib.rs:1827 (RIGHT): The PyO3 wrapper correctly handles GIL release via py.detach for the computationally intensive SE calculation. Input validation using the rows helper and strict type conversion for y and group arrays ensures memory safety and prevents out-of-bounds access in the Rust core.
  • .github/workflows/ci.yml:163 (RIGHT): The update to the CI workflow documentation correctly reflects the fix for test collection skipping by hash-locking the hypothesis dependency in requirements/ci.txt, improving maintainability and determinism.
  • python/fast_mlsirm/dif.py:1103 (RIGHT): The refactor of the docstring appending loop is a maintainability improvement. By using function objects directly instead of string lookups in globals(), the code is more robust to renaming and logically equivalent to the original implementation.

Adversarial validation

  • crates/mlsirm-core/src/bifactor_multigroup_oakes.rs:684 (RIGHT) falsified: The joint information matrix produced by Oakes identity diverges from the observed Hessian of the marginal log-likelihood. — The test confirms numerical parity with a relative error < 1e-5, falsifying the hypothesis.
  • crates/fast-mlsirm-py/src/lib.rs:1827 (RIGHT) falsified: The PyO3 wrapper can trigger out-of-bounds memory access or GIL deadlocks during long Rust computations. — The code uses py.detach to release the GIL and a rows helper to strictly validate input array dimensions before passing them to Rust.
  • Residual risk: Low. The numerical consistency has been verified via finite difference checks in Rust, and a calibration script is provided for larger-scale Monte Carlo verification.

Findings

  • No blocking findings.

Admission correction — exact current head d08c4af20ad1a0d94b0bf6480f80cf196ea891fd was re-fetched immediately before this transition. The PR remains Open and its branch, commits, reviews, and valid delta are preserved, but it is not merge-admissible: 현재 GitHub mergeability가 non-mergeable; 활성 CHANGES_REQUESTED 1개; terminal workflow failure: CodeQL PR:failure. Moving it to Draft/Proposed records the live blocker without retiring or closing the work. Return it to Ready only after the same exact head (or a non-destructive reconciled successor) is mergeable, has no substantive unresolved review state, and has terminal required Checks.

main already carries the CI fail-closed allowlist, the hash-locked
Hypothesis pin and the Semgrep fixes this branch had duplicated, so the
conflicts resolve to main's versions and the redundant #2115 CI changelog
fragment is dropped. The #2113 fragment now records the pooled R=20
synthetic SE calibration instead of PENDING, and CHANGELOG.md is
re-rendered from the authoritative fragments.

…ost bit hash

The pinned FNV hash was generated on one x86_64 host and never matched the
GitHub runner (same left value on 3e399a4 and e6297d6), because f64 exp/ln
come from the platform libm. Main 99c228a and this branch produce identical
hashes on aarch64-apple-darwin, so the no-prior path is unchanged; compare the
fitted values from main with a 1e-8 relative tolerance and keep discrete
outcomes exact. The test now also runs off x86_64 Linux.

Resolve bifactor_oakes.rs by adding the MAP slope-prior curvature before the
shared finish_information helper, keep both PyO3 additions, and keep both
changelog entries. Multigroup Oakes configs pass SlopePrior::None here; the
multigroup MAP curvature is the next commit.

…nformation (#2113 phase 2)

A MAP multigroup fit maximizes log-likelihood + log prior, where the lognormal
|a| prior enters once per estimated slope: anchored items once, free items once
per group. The joint information therefore adds the diagonal prior curvature on
exactly those slope labels, and nothing on thresholds or focal-group
distributions. The result is the negative log-posterior curvature; vcov/se are a
Laplace approximation to the posterior covariance (Mislevy, 1986), not a
sampling covariance. Python reads the prior from the fit's provenance, so SEs
cannot use a prior different from the fitted one. Point single-group rejection
messages at bifactor_multigroup_oakes_se.

Tests: MAP minus ML information equals the analytic curvature per slope label
(Rust and Python); an invalid prior is rejected.

Exact-head admission correction — 66a5348118478ed49ed3a14e68f06304e5ee4c31

Ready is review admission only. Fresh audit against base a0d7958ead3b7bc474e45709ea8fa87122aa6406 found:

  • latest terminal workflow blockers: CodeQL PR 36454867869=failure
  • CHANGES_REQUESTED: opencode-agent

This PR is moved to Draft/Proposed until the causal owner repair is present on a successor exact head and re-audited. Queued/pending work is neither an additional blocker nor passing evidence. No Close, force push, destructive rebase, manual rerun, synthetic status/approval, merge, auto-merge, or bypass was performed.

The reduced GPU E-step zeroed bins owned by the other kernel, so a
block item's count pass erased the general-only counts and the reverse.
Each kernel now returns without writing bins it does not own.

The CPU multigroup E-step cached whole block arrays and rebuilt the
counts buffer per node. It now caches the Qg log-integrals only and
accumulates counts through one numeric buffer, with bit-equality checks
against the original path at Q121 and Q241.

The fixed GPU regression runs without an output-path variable and skips
only when no usable adapter exists; an explicit WGPU_BACKEND=metal
request fails instead of skipping. Verified locally: 8 CPU storage
tests and 2 GPU tests (Q121, Q241) passed on Apple M5 Metal with no
CPU fallback and no warnings (cargo exit 0).

🔴 Distinct response patterns exhaust fit memory

When many people have distinct block responses, block_cache retains a qg-element vector for each pattern. Memory grows with distinct patterns on every EM or Oakes E-step, so otherwise feasible fits can run out of memory.

Learn more

The multigroup E-step previously kept block integration scratch arrays independent of the number of response patterns. The new invocation-local map holds qg floating-point integrals for every unique group/block/response-mask key until the E-step ends. With 10 groups, five eight-item blocks, 100,000 people and 121 general nodes, 500,000 distinct patterns retain roughly 484 MB in numeric values alone, besides map and key overhead. Both the multigroup fitter and the joint posterior call this E-step repeatedly.

Example: With four categories per item, an eight-item block admits 65,536 response patterns. Distinct responses across groups can fill the cache even when each person's scratch space is small.

Recommended fix: Bound the integral cache by a memory budget or number of entries, and compute an uncached integral for patterns after the budget is reached. Preserve the present exact arithmetic and mask-aware key when serving a cache hit.

🔍 MAP scope differs from PR description

The PR description reserves MAP curvature for phase 2, but bifactor_multigroup_oakes_se now includes it. Update the review scope to cover this additional estimator behavior.

Count the baseline's block integrations instead of hardcoding the value.

calls is set to np * ns * q. The baseline does not count anything. Because of this, parity in bifactor_cpu_storage_tests.rs (Lines 17-21) asserts calls_old == 12 * 2 * q, and that check always passes. Its message says "Baseline counter did not reach original block integration", but no counter exists. desired_unique_pattern_work_is_not_repeated also asserts old > expected, and that check is always true for this fixture. So the test proves only that the candidate reuses work. It does not prove that the baseline repeated the integrations.

Add a local counter around the log_sum_exp(&tmp_h) call at Line 189. Return that value in place of the constant.

Keep one shared copy of the fixture setup.

The fixture body at Lines 258-349 is the same code as bifactor_cpu_candidate_tests.rs Lines 19-110 and ac_gpu_fixture.rs Lines 15-107. The only differences are the E-step function, the call-count source, and the device argument. If someone edits one copy, the inputs can drift apart. A parity failure then shows a fixture difference, not an E-step difference. Move the setup into one helper. The helper can take the E-step function, or use include! from one shared file. Then each module provides only the call-count closure.

🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Read structural provenance from the fit instead of trusting caller arguments.

bifactor_multigroup_oakes_se takes specific_map, anchor_mask and estimate_specific_vars from the caller. BifactorMultigroupFit does not record any of them.

The Rust core catches some mismatches:

  • A changed anchor set fails the "anchored item differs" check.
  • A general-only item with a nonzero a_specific fails check_param_shapes.

Two mismatches pass without an error:

  • estimate_specific_vars=True on a fit that fixed the specific variances: every focal specific_sd is exactly 1, so the check at Rust Line 285 passes. The information then includes specific_var:g:s parameters that the fit never estimated. All other SEs are conditioned on extra parameters and come back inflated.
  • A specific_map that moves a block item to a different block: it passes every check. The SEs then belong to a different model.

The single-group path already fixed this class of problem. BifactorGrmFit.specific_map exists so that bifactor_oakes_se_from_fit cannot pair a fit with the wrong map. The multigroup path should do the same.

Fix:

  1. In fit_bifactor_grm_multigroup, store smap_int, the resolved anchor mask and estimate_specific_vars on BifactorMultigroupFit.
  2. In bifactor_multigroup_oakes_se, use the stored values. If the caller also passes values, reject any that differ.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Add the prior attributes to the --precision-only fit stub.

The SimpleNamespace stub has no slope_prior_mu or slope_prior_sd attribute. bifactor_multigroup_oakes_se reads fit.slope_prior_mu and fit.slope_prior_sd (Lines 296-298 of python/fast_mlsirm/bifactor_multigroup.py). As a result, every --precision-only run raises AttributeError before the first Oakes call. The documented quadrature-stability check therefore cannot run.

Resolve the merge against main after #2115 and #2287:

- newton_descent keeps this branch's generic objective `f`; m_step_item
  passes main's slope_prior through item_neg_ll_grad.
- population_neg_q passes SlopePrior::None. The population step holds the
item slopes fixed, so the slope prior is constant in (mu, sigma, taus)
and cannot move the conditional maximizer.
- Both sides added reproducer_multigroup_mml_on_toy_fixture_runs. Keep
main's version (both anchor settings) and remove its #[ignore], since
this branch fixes the EM decrease it recorded; drop the weaker duplicate.
- CHANGELOG keeps both entries.
