I noticed an Incorrect Arabic contextual-alternate (calt) substitution of zain before dual-joining letters, when these two letters are shaped

Yes, exactly. A simple fix can be implemented by removing them from Contextual alternate rules, then readjusting the spacing to prevent collision between the descender parts.
They should match the same distance implemented between رع رخ رج since they share the same skeleton
