Hello. Welcome to the SFU MAGPIE Group!

This github contains repositories developed by people in the MAthematics, Genomics and Prediction in Infection and Evolution (MAGPIE) research group at Simon Fraser University in Vancouver (well, Burnaby), Canada.

The MAGPIE group studies the dynamics of diverse interacting pathogens. We are building tools to use pathogen genomic data to help us understand transmission patterns. We develop novel approaches to analyze and compare phylogenetic trees. We develop and test ecological and epidemiological models. Our website is https://www.sfu.ca/magpie.html.

Recent work includes a method for sampling-aware ancestral state inference (SAASI; https://www.nature.com/articles/s41467-026-72851-5 with R package at https://github.com/MAGPIE-SFU/saasi) and Bayesian Reconstruction and Evolutionary Analysis of Transmission Histories (BREATH; https://github.com/rbouckaert/BREATH).
