Remove subdir arg support from cli commands #45647

A number of cli commands still support the subdir arg, but this should be removed in favor of support for bundle instead.

    Great! So the subdir arg is used in a bunch of different commands, like dags list for example. Every instance of that will need to be changed to filter by bundles instead. I imagine this will be a handful of PRs - just find the right balance of reviewability vs number of PRs :)

    Hey @ephraimbuddy,

    Apologies for the delay. I'm currently working on the "dags" command part and have raised a PR ([#45779](#45779)) to remove the sub-arg from the "dag list" command. Another PR is in progress for the remaining changes.

    Since this issue will involve multiple PRs, I’d appreciate it if you could assign me as well, so I can focus on removing the sub-arg from the "dags" command. Also, please let me know if there are any timelines to keep in mind.
