Summary

ocx sync (and every other Codex config injection: start, settings changes, drift heal) overwrote two kinds of user edits in ~/.codex/config.toml:

  • Root model_context_window was deleted on every sync. The injection plan stripped it unconditionally, although OpenCodex never writes that key. A user who declared model_context_window = 1000000 lost it on each sync. It now survives both sync and restore.
  • An edited [agents] default_subagent_model / default_subagent_reasoning_effort was reverted. Ownership was decided only by the # Managed by opencodex: native subagent default comment. If the user, or a settings writer that keeps comments, changed the value and left the comment in place, the next sync put the OpenCodex value back. The journal now records the exact values each injection writes (injectedSubagentDefaults). On the next sync or restore, a marked value that differs from that record is treated as user-owned: its stale marker is dropped, the value is kept, and sync reports user-owned agents.default_subagent_model preserved (the existing conflict warning). A marked value that still matches the record is OpenCodex's and follows injectionModel / injectionEffort as before.

Before: config holds model_context_window = 1000000 and a hand-edited default_subagent_model = "user/picked-model" under the marker → ocx sync removes the first and reverts the second.
After: both are byte-for-byte unchanged after any number of syncs, and after ocx restore.

Docs: guides/codex-integration.md (root context window is left in place and replaces each model's catalog window, capped at that model's maximum), guides/sub-agent-surface.md (an in-place edit becomes user-owned), and structure/config.md (ownership rule, and the injection-shapes paragraph no longer claims root context-window overrides are stripped; both rewritten in place to stay within the doc's line budget).

Refs #7425

Decisions

  • Ownership rule. OpenCodex owns a key or block in config.toml only when it can prove it wrote that exact content: the marker comment must sit next to the line, and the value must match what the journal recorded writing, if the journal has a record. Everything else belongs to the user. Sync updates only owned content and never deletes or rewrites user content. This is the same evidence model already used for openai_base_url and web_search (ocx stop/restore leave unmarked openai_base_url + proxy models_cache behind when Codex app rewrote config after injection #1798): value evidence from the journal, because the comment alone is formatting.
  • Root model_context_window is user-owned. git log -S shows OpenCodex never wrote this key. It was stripped (f16a4ce, restored in 391bc5a) to get rid of a stale 1M override that made every model report a 1M window. Under the rule above, removing it was a clobber, so the strip is gone. The docs now say that a root value applies to every model ahead of the catalog's per-model windows, so a user who wants per-model windows deletes it. I did not add a runtime warning, to keep src/codex/inject.ts (13 lines under its ratchet cap) and the sync message surface unchanged.
  • Install compatibility. An install whose journal predates injectedSubagentDefaults has no record, so the marker alone decides, as before. On such an install the first sync after upgrading still applies the OpenCodex value to a marked line once; after that it follows the record. I chose this over guessing, because a marked value that differs from the current desired value is ambiguous without a record: it could be a user edit, or a dashboard change of injectionModel that sync has not applied yet.
  • The pair rule is unchanged. Model and effort remain one native-default pair. If either is user-owned (including through adoption), the whole managed update is a no-op, and the other OpenCodex-owned half is removed from the baseline as before.
  • Combo defaultEffort in ~/.opencodex/config.json is out of scope. The sync path does not write that file. Its only saveConfig is the start-time port persist in src/cli/index.ts. The issue's third item therefore has a different writer, which matches the maintainer's comment on ocx sync overwrites user edits in ~/.codex/config.toml (default subagent, context windows, effort defaults) #7425 that the three reports need not share one. It is not changed here.
  • An existing parser limit now applies to one more key. The history preflight parses the whole config with Bun.TOML.parse, which rejects integers ≥ 2^53, so a config with such a value is refused today. The old strip happened to remove a root model_context_window before that parse. The span-parser test in codex-config-preservation.test.ts therefore no longer asserts that a plan succeeds with a 2^53+ context window. Real context windows are far below that, and every other key already behaves this way.

Verification

All test commands ran with HOME, CODEX_HOME, OPENCODEX_HOME, and CLAUDE_CONFIG_DIR set to a fresh mktemp -d tree, with Bun 1.4.3 (~/.bun/bin first on PATH, OCX_TEST_RUNNER_BUN set). Heavy runs were wrapped in flock /tmp/ocx-heavy-test.lock.

  • New tests/codex-integration/codex-sync-user-edits.test.ts (registered in scripts/test-layout/layout.json and tests/fixtures/test-layout-expected.json): runs the real injector in a child process whose four homes all point into a temporary directory. It asserts that the child resolved CODEX_CONFIG_PATH inside the sandbox, and that the invoking user's ~/.codex/{config.toml,opencodex-journal.json,opencodex.config.toml} content fingerprint is identical before and after the suite. Red → green: against the pre-fix src/ it fails 4 of 6, and with the fix it passes 6 of 6. The review follow-up (b4f6445) adds a seventh case, a marked value rewritten as a multiline string, which fails on c6862ad and passes on b4f6445.
  • Focused suite (codex-sync-user-edits, routing/subagent-defaults, codex-journal, codex-inject, codex-config-preservation, codex-inject-integration, codex-provider-table-retention, clients/client-connect, config/settings-stream-mode, codex-agent-thread-limit): 465 pass. The first run had 10 fails, all in the 2^53 span test described in Decisions. After adjusting that test, codex-config-preservation + codex-inject pass 146 / 0.
  • bun run test:changed (merge base 516aaaaf8): 27451 pass / 40 skip / 5 fail. All 5 fails (codex-shim-readiness ×3, gui-pair-client ×2) were environmental: my isolation script created the temporary home under umask 0002, and those tests refuse a group-writable home. Rerunning both files with umask 022 gave 30 pass / 0 fail. I did not repeat the full test:changed run after that.
  • tests/test-layout.test.ts + tests/test-layout-tooling.test.ts: 27 pass / 0 fail.
  • tests/ci-workflows/file-size-ratchet.test.ts + tests/ci-workflows/structure-ssot.test.ts: pass / 0 fail.
  • bun run typecheck: exit 0 on c6862ad and on b4f6445.
  • Review follow-up (b4f6445): codex-sync-user-edits + routing/subagent-defaults + codex-journal: 83 pass / 0 fail.
  • bun run privacy:scan: passed.
  • bun run structure:check: passed on c6862ad and again on 436bbbf (docs-only follow-up).
  • NOT RUN: full bun run test, because test:changed already covered the 1205 files in the change's import graph, on a host shared with other worktrees. Cross-platform lane=all: this change is Windows-sensitive (the new test adds spawnSync and USERPROFILE lines), but this account cannot push to lidge-jun/opencodex, so the branch is on the fork and a maintainer needs to dispatch ci.yml lane=all before merge.

Checklist

  • Scope stays focused and avoids unrelated cleanup.
  • Docs or release notes were updated when needed.
  • Security-sensitive changes were reviewed for secrets, auth, and unsafe defaults. (No auth, credential, dependency, workflow, or release changes. The journal gains one field that holds only the two model and effort strings OpenCodex wrote.)

Summary by CodeRabbit

  • Bug Fixes
    • Codex sync and restore preserve your root model_context_window setting. It applies across models, up to each model’s maximum; remove the setting to use per-model catalog windows.
    • Edits to managed sub-agent defaults are retained during sync and removal. Edited values become user-owned, while untouched managed defaults can still be updated.
  • Documentation
    • Updated guidance to explain context-window and sub-agent default preservation behavior.

Review readiness checklist

This PR stays in draft until every box below is ticked. Tick all four boxes once the requirements are met:

  • Required local validation passed; commands, results, and any full-suite exception are documented.

  • I pushed my PR to a recent dev commit (at most 10 behind; a maintainer may still ask for the exact tip before merge).

  • I resolved all correct Codex and CodeRabbit findings.

  • My PR is ready for review.

Injection (run by ocx sync, start, and settings changes) removed every root
model_context_window even though OpenCodex never writes that key, and it
rewrote a marker-owned [agents] default_subagent_* value whenever the marker
comment survived, including after the user edited the value.

Root model_context_window is now left alone. The journal records the exact
managed sub-agent default values each injection writes; a marked value that
no longer matches that record is adopted as user-owned (its marker is dropped)
on both sync and restore. Without a record the marker alone still decides.

📝 Walkthrough

Codex injection now leaves root model_context_window values unchanged. It records managed sub-agent defaults in the journal and uses those records during sync and restore to distinguish unchanged values from user edits.

Changes: Codex configuration preservation

Layer / File(s) Summary
Journaled sub-agent ownership
src/codex/journal.ts, src/codex/subagent-defaults.ts
The journal records the defaults written during injection. The transform compares marked values with those records, removes stale markers for edited values, and updates its returned content when conflicts remain.

Remove the stale model_context_window stripping claim.

Re-injection no longer strips root model_context_window. This paragraph still documents that behavior and conflicts with the implementation and the preservation contract.

Review follow-up for the outside-diff finding on structure/config.md:184-186 (stale root context-window stripping claim): fixed in 436bbbf. The sentence no longer lists root context-window overrides among the stripped forms, and says that a root context-window override is user-owned. bun run structure:check passes, and the doc stays at its 600-line budget.

🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Preserve the complete managed sub-agent pair when adopting one edited value.

When the user edits only default_subagent_model, the baseline call at src/codex/inject/plan.ts:137-141 removes the still-marked default_subagent_reasoning_effort. The later pair transform then sees the model conflict and performs no write, so the first sync commits a config without the untouched effort value.

Make the baseline cleanup pair-aware. When journal evidence adopts either pair member, preserve both current assignments through conflict handling instead of removing the untouched member. Keep the existing cleanup behavior when neither member was edited.

* fix(codex): keep user edits to config.toml across ocx sync

Injection (run by ocx sync, start, and settings changes) removed every root
model_context_window even though OpenCodex never writes that key, and it
rewrote a marker-owned [agents] default_subagent_* value whenever the marker
comment survived, including after the user edited the value.

Root model_context_window is now left alone. The journal records the exact
managed sub-agent default values each injection writes; a marked value that
no longer matches that record is adopted as user-owned (its marker is dropped)
on both sync and restore. Without a record the marker alone still decides.

Refs #7425

* fix(codex): decode multiline managed-default edits; qualify context-window docs

Review follow-up for #7553. Edit detection now decodes the whole assignment,
so a marked value the user rewrote as a multiline string is adopted instead of
refusing the sync. The docs note that Codex caps a root model_context_window
at each model's maximum window.

Refs #7425

* docs(structure): drop stale root context-window strip claim

Review follow-up for #7553.

Refs #7425

* test(codex): compare canonical sync sandbox paths

Compare native realpaths and the exact expected config file while retaining
separator-bounded containment and isolated child environments. Clarify that
the parent-home fingerprint observes the test harness home. Register the
carried test in the existing codex shard without growing layout.json.

Supersedes #7553; carries its original three commits with authorship intact.

Co-authored-by: chlwnsgurg <97290748+chlwnsgurg@users.noreply.github.com>

* test: isolate Codex host state in config-sync validation

Seed the existing runtime cache seam for the missing/null version equality
case, and pin the Desktop process fixture's user-owned native catalog.
An installed Codex must not select a real runtime or change model order
while these fixtures exercise cache equality and remote authority.

The unmodified dev sources reproduce both failures (59 pass, 2 fail).
These nine fixture-only lines give 61 pass, 0 fail. A scratch mutation
removing null normalization still fails the unchanged persisted-byte
assertion, so the target regression remains effective.

This is a minimal L5 write-scope exception needed for its required macOS
gates; no production code, timeout or assertion was changed.

* fix(codex): honor default ownership before journal snapshot restore

The first injected hash must stay pinned to protect unrelated user edits.
Before replaying that snapshot, compare native-default cleanup using the
latest recorded values against marker-only cleanup. Conflicting ownership
keeps restoration on the existing field-level path instead of deleting a
user edit that happens to recreate earlier injected bytes.

Reuse the same known-key parser on the already-read journal. Missing
records retain legacy behavior; profile and hash policies are unchanged.

Regression-first proof on unfixed sources: 9 pass, 4 fail. Model and effort
edits are preserved by both native restore APIs after the fix; legitimate
managed A-to-B-to-A cycles still restore the exact snapshot. The affected
journal/default suite passes 89 tests.
