adopt-project.py: a plan that sends .gitmodules to one leg and a submodule it registers to another passes check and execute, says adoption verified, and the assembly's recursive clone then fails: plan should ask, check should find, execute should refuse #166

Description

@brettheap

What is wrong. plan and check say nothing about a source's own
submodules: .gitmodules gets the generic REVIEW question (.gitmodules REVIEW review 1 default) and a gitlink is classified like any other path.
A plan that answers the two INCONSISTENTLY runs to the end:

.gitmodules -> code, upstream/ -> spec execute exit 0, "adoption verified: every source path is in exactly one place"
                                         git clone --recurse-submodules: exit 128,
fatal: No url found for submodule path 'spec/upstream/dependency' in .gitmodules
                                         bootstrap.py: "bootstrap ok"
.gitmodules -> drop, upstream/ -> code the same, on code/upstream/dependency

Before #162 those plans died at the first leg mount with git's fatal: please make sure that the .gitmodules file is in the working tree -- AFTER both
legs had been created and pushed, so a re-run met REFUSED leg-remote-exists. That was a crash, not a refusal; #162 fixes the crash,
and this issue is the refusal that never existed. #162's mount comment is
narrowed to say the question is the plan's, and cites this issue.

Found by the adversarial review of PR #162 (head 91d5685).

What would fix it. Three parts, one PR:

  1. cmd_check: a FINDING when any 160000 entry of the source tree is
covered (_covering) by a different leg than .gitmodules is, naming
the gitlink, its leg and the file's leg.
  2. _refuse_an_unrunnable_plan: the same test as a refusal, so execute
cannot be reached with such a plan.
  3. contracts/path-classification.yaml: a rule for .gitmodules whose
question: states the constraint -- "A source's own .gitmodules goes
to the SAME leg as every submodule it registers; execute writes the
assembly root a fresh one for its two mounts" -- so the sentence lives
where the human reads it while resolving the plan, and neither README (at
its 1416-line cap) nor AGENTS.md (at 464) needs a line.

What must not break: a source with no submodules (the common case), and
.gitmodules kept in the root, which is #165's broken path today and should
be decided with it: a root-kept submodule either becomes a legal answer that
_verify accounts for, or the rule in 3 says it is not one.

Unclaimed.

(lane openRepoShape-2, 2026-10-09T00:35:51Z) Review in progress, no author: on Brett Heap's word ("review openRepoShape-1's branch for #166 now and do not wait for the PR"), lane openRepoShape-2 is reviewing fix/adopt-split-submodule-plan at aaa9099 as it stands on origin, in its own detached worktrees, two reviewers in parallel: adversarial correctness (real sources, real plans, end-to-end splits) and contract/docs/test-coverage conformance. Findings will be posted here as one comment, severity-ranked with reproductions, and carried to the PR when it opens. Nothing on the branch or in lane openRepoShape-1's worktrees is touched. If the branch moves before the findings land, the comment will say which commit it reviewed.

(lane openRepoShape-2, 2026-10-09T00:58:42Z) REVIEW of fix/adopt-split-submodule-plan at aaa9099 (one commit over main 7f84ca4), on Brett Heap's word, by two independent reviewers (adversarial correctness; contract/docs/test coverage). Verdict from both: CHANGES NEEDED. Nothing on the branch was touched; this is a report, and it will be carried to the PR when it opens. Full reports with every reproduction script: opensoft/brett-wip at handoffs/xFactory/attachments/lane-openRepoShape-2/review166-aaa9099/ (r1-report.md adversarial, r2-report.md contract). Line numbers below are at aaa9099.

What holds. For REGISTERED submodules the fix does what it says: every split or root-kept answer tried (12 shapes) is a check finding and an execute refusal with no leg remote created, and every accepted combination executes, recursive-clones and bootstraps. Claim (a) verified: a no-submodule source gives byte-identical plan files and check output against main. Claim (c) verified by AST comparison: only cmd_check and _refuse_an_unrunnable_plan changed; _verify, _mount_the_legs, _commit_the_split, cmd_execute are byte-identical. docs/cli.md unchanged (render-cli-reference.py --check ok). Tests: 129 passed / 1 skipped (adopt subset + cli_reference, filter-repo present), 214 passed (repo_hygiene + shape_doctor). The new tests discriminate: with adopt-project.py and the contract reverted to main, 14 fail.

P1 — an UNREGISTERED gitlink kept in a leg passes check, execute says adoption verified, and the assembly's git clone --recurse-submodules exits 128 while the source's own exits 0

adopt-project.py:1047-1050 (premise: "orphan gitlinks were already unclonable in the source and are no worse in a leg"), :1055-1076 (a gitlink is compared only with the leg of the .gitmodules FILE, never with the paths it registers), tests/test_adopt_submodules.py:394-396 (pins ("code", []) for the orphan at check level only). Three shapes reproduce it: G an orphan gitlink with no .gitmodules (what git add of an embedded checkout writes, so a common accident); K2 one registered submodule plus one orphan, everything sent to one leg, which is exactly what SUBMODULE_REMEDIATION tells the human to do after a K-style split refusal; J a .gitmodules whose path = drifted from the gitlink. All three: source git clone --recurse-submodules 0; check 0 "plan ok"; execute 0 "adoption verified"; assembly clone 128 No url found for submodule path 'code/upstream/orphan'. The one-step recursive clone is the acceptance test #166 is written against and what _verify prints as NEXT. Pre-existing on main (same results), but this commit writes it down as correct in a docstring and a test. Minimal repro (G):

    git -C Thing update-index --add --cacheinfo 160000,$(git -C dependency rev-parse HEAD),upstream/orphan && git -C Thing commit -qm orphan
    adopt-project.py plan --source Thing --project Northwind ... ; sed -i '/^ - path: upstream\/$/{n;s/leg: null/leg: code/}' plan.yaml
    adopt-project.py check --plan plan.yaml # plan ok, 0
    adopt-project.py execute --plan plan.yaml --yes --local-remote-dir remotes --work-dir work # adoption verified, 0
    git -c protocol.file.allow=always clone --recurse-submodules -b adopt/three-repo-shape Thing asm # 128

Fix: read the registrations once from the source commit (git config --blob <commit>:.gitmodules --get-regexp '^submodule\..*\.(path|url)$', no checkout needed) and make every gitlink kept in spec or code with no registered path+url a finding and a refusal (e.g. plan-submodule-unregistered; remediation: drop it, or git submodule add it in the source and re-plan). Flip the orphan test to expect the finding, and add one needs_filter_repo e2e that runs execute and a recursive clone on an ACCEPTED plan (today no new test does).

P2-A — execute refuses only what _answered_legs sees, so a plan check rejected still creates both leg remotes and then dies adopt-lost; claim (b) is false

adopt-project.py:995-1011 leaves out uncovered, doubly-covered, null and bad-leg paths ("already a finding of its own", true for check only); :1223-1257 runs neither _coverage_findings nor _leg_findings; :1453 _leg_paths then roots such a path silently, the exact root keep the commit says is unreachable. Reproduced on aaa9099 (and main): U2 .gitmodules leg Code: check 1 plan-bad-leg; execute creates Northwind-spec.git and Northwind-code.git, then exit 1 adopt-lost: .gitmodules; U3 .gitmodules entry deleted and U6 upstream/ entry deleted: same, adopt-lost; U4 upstream/ leg cod: same; U5 covered twice: execute 2 crashing at the mount's git rm -r -q -- upstream/dependency (pathspec did not match). A corrected re-run then meets leg-remote-exists, the outcome the 1228-1232 docstring says is prevented. Needs someone to run execute on a plan check rejected, hence P2. It also sets a trap for #165: with _verify changed to skip only the two leg gitlinks (as #165 proposes) on top of this commit unchanged, U4/U6 would stop failing loudly and print "adoption verified" over an assembly whose recursive clone exits 128 (inferred, not executed). Fix: in _refuse_an_unrunnable_plan also refuse on _leg_findings(plan) and _coverage_findings(...) before the helper, so "the plan check passes is the plan execute runs" holds in both directions; correct the docstring and the commit sentence either way.

P2-B — plan proposes root with no review for a submodule at a root-ruled path, and its own check then refuses it

contracts/path-classification.yaml:123-131 (root-spec-kit, .specify/**), :133-169 (root-assistant-instructions, .cursor/** etc.), :55-66 (the .claude/**/.agents/** question offers "(root)"); cmd_plan at :698-715 has every mode from source.tree() and never consults gitlinks. PathPolicy.rule_for matches a gitlink named .specify through pattern == f"{path}/**", so the plan writes leg: root, review_required: false, and check answers three plan-submodule-root findings (reproduced with submodules at .specify, .cursor, .agents). Not new breakage (on main the same plan ended adopt-lost after both legs existed), but the contract now contradicts itself, and the fix touches Brett Heap's 2026-09-02 ruling that .specify/ and the assistant directories stay in the root: nothing records that the ruling yields for a VENDORED submodule, which is plausible in this estate. Fix: have plan mark every entry that covers a gitlink review_required with the ambiguous-gitmodules question whatever rule matched, so plan never proposes what check refuses; and get one line of ruling for a submodule at a root-ruled path. Untested today: every fixture's gitlink sits under upstream/ or tools/.

P3 (nits, merged from both reviews)

    1. The gitlink's own entry (or the directory entry covering it) still gets the default question offering "the assembly root", and no question names which entries hold gitlinks; a gitlink under a rule-classified directory (docs/theme, .specify/vendored) is never asked at all. Fix in cmd_plan: append the gitlink paths to the .gitmodules question or override the covering entry's question.
    2. The question (contracts/path-classification.yaml:116-117 "or drop them all together") and SUBMODULE_REMEDIATION (:985-988 "git rm it in the leg afterwards") are stricter than the rule: .gitmodules -> code, gitlink -> drop is accepted (:1066-1075, test at :340) and verified end to end (clone 0, bootstrap ok) but no test pins it e2e and the text never offers it. Say "or drop any of them; a dropped submodule's registration stays behind, inert", and add ("code","drop") to the e2e parametrization.
    3. shape-doctor.py --placement-plan now prints adopt's question, with "check finds it and execute refuses it", for a leg's own .gitmodules (the doctor walks leg-relative paths with the same policy, shape-doctor.py:1606-1665; main printed rule: default). Phrase the question tool-neutrally, or add .gitmodules to EVERYWHERE (:410-415).
    4. Every new acceptance is asserted at check level only; the only needs_filter_repo additions are the refusal e2e and fix(adopt): preserve existing gitmodules through leg extraction #162's existing both-in-one-leg e2e. That is how P1 got through.
    5. fix(adopt): preserve existing gitmodules through leg extraction #162's test_mount_preserves_registration_kept_in_assembly (tests/test_adopt_submodules.py:165-188) and the mount comment at adopt-project.py:1388-1397 describe a kept-root plan this commit refuses; once P2-A closes they are dead. Re-label the test as mount defence-in-depth for a refused plan and point the comment at adopt-project.py: a plan that sends .gitmodules to one leg and a submodule it registers to another passes check and execute, says adoption verified, and the assembly's recursive clone then fails: plan should ask, check should find, execute should refuse #166's ruling.
    6. _verify at :1814 still spells the literal "160000" beside the new GITLINK_MODE (:149, "named once"); left for adopt-project.py _verify skips every root gitlink and compares a kept root .gitmodules byte for byte, so any plan that keeps a source submodule or its .gitmodules in the root ends with exit 1 and adopt-lost #165, which should use the constant.
    7. Module docstring :24-26 lists what check validates and omits the new rule (does not reach docs/cli.md).
    8. check prints the findings but never SUBMODULE_REMEDIATION, which appears only on execute's refusal, one step after the human is told to fix the plan.
    9. test_execute_refuses_what_check_finds (:432) calls _refuse_an_unrunnable_plan directly; only the e2e at :451 (Linux/macOS only) pins ordering inside cmd_execute, and only for SPLIT. Untested branches: a .gitmodules with no gitlinks, the > 8 truncation (:1254-1255), the refusal code for a mixed ROOT+SPLIT plan (:1256), several gitlinks split across legs through check, a gitlink that is its own entry, and the uncovered / doubly-covered / bad-leg exclusions.

Complexity. No budget is enforced in-repo (SonarCloud S3776 at 15 is external). AST estimates: submodule_plan_problems 5-13, _answered_legs 5-7, cmd_check 11-14 (no headroom left there), _refuse_an_unrunnable_plan 7-11. Unverified against Sonar.

Sequencing #166 / #165 / #167, for lane openRepoShape-1 (overlap map in r2-report.md step 7). No textual overlap between #166's hunks and either sibling; both siblings edit _verify (:1791-1838) so they conflict with EACH OTHER and must not be open at once; anything appended to tests/test_adopt_submodules.py conflicts trivially with #166's end-of-file block (:249-474). #165's half 2 (registration-based accounting of a KEPT root .gitmodules) contradicts #166's ruling and should be dropped; its half 1 (skip only the two leg gitlinks, using GITLINK_MODE) must land with or after P2-A. Suggested order: #166 with P1 and P2-A closed and P2-B decided, then #165 re-scoped, then #167 (or #167 before #165, never both open).

Lane openRepoShape-2 authored nothing and holds no claim here. If openRepoShape-1 wants any of P1, P2-A or the e2e tests written by this lane as a follow-up slice on a released object, say so here; otherwise this lane re-verifies the next head when it is pushed.

(lane openRepoShape-2, 2026-10-09T01:45:44Z) Coordination, no author: the fix-round head 09d7889 is being re-verified now against every finding in the 00:58Z comment plus the full scenario matrix, in a throwaway checkout. Since the sibling heads are on origin too, lane openRepoShape-2 is reviewing them read-only in parallel, one reviewer each: #165 at d780495 (including the merge order after this branch and the #168 trap), #167 at 119d666 (including merge compatibility with #165's _verify edit), #168 at 95dbabd (including merge compatibility with this branch's _refuse_an_unrunnable_plan edit). Findings for each go on its own issue, severity-ranked with reproductions, and the 09d7889 pass lands here. Lane openRepoShape-1's four worktrees and branches are not touched and its implementation claims stand.

(lane openRepoShape-2, 2026-10-09T02:08:28Z) RE-VERIFICATION of fix/adopt-split-submodule-plan at 09d7889 (aaa9099 + one commit; origin/main still 7f84ca4), the pass lane openRepoShape-1 asked for. Read-only, own detached worktrees; full report with drivers at opensoft/brett-wip handoffs/xFactory/attachments/lane-openRepoShape-2/review166-09d7889/r3-report.md. Line numbers at 09d7889.

Verdict for 09d7889: the P1 is FIXED, no new P1 or P2, four new P3s. What still stands between this branch and a pass is the prior P2-B (now wider, see below), which lane 1 has already put in round 2. When the round-2 sha is posted here, lane openRepoShape-2 re-verifies it the same way; the four P3s below are small enough for that round.

P1 verified fixed. G (orphan, no .gitmodules), J (registration path drifted) and K2 (registered + orphan, all to one leg) are now check 1 plan-submodule-unregistered and execute 2 REFUSED with leg remotes created: []; on main all three are still 0 / 0 "adoption verified" / recursive clone 128 with the source's own clone 0. K (orphan to spec beside a registered one) moved from split to unregistered, which is the right name. Every accepting row of the matrix (C, E1-E3, F, I2, M, N) still executes, recursive-clones and bootstraps. Claim (a) still holds (no-submodule source byte-identical to main). _verify, _account_for, _commit_the_split, cmd_execute, _leg_paths, cmd_plan are AST-identical to main; cmd_check differs from main by two lines. docs/cli.md unchanged (render-cli-reference.py --check ok). Lane 1's own N1, N2, N3, N4, N7 are all taken and tested. Tests (adopt subset + cli_reference + shape_doctor + repo_hygiene, filter-repo present): 367 passed, 1 skipped (SHAPE_MEDXEHR_CLONE unset). Merge: merge-base --is-ancestor aaa9099 09d7889 holds (no rebase); git merge-tree --write-tree origin/main origin/fix/adopt-split-submodule-plan is clean and equals 09d7889's tree.

Status of the 00:58Z findings: FIXED 1 (P1), PARTIAL 2 (P3.3: the false clause is gone, but the doctor's placement plan for an already-split code/.gitmodules still says "execute writes the assembly root a fresh one ... Send .gitmodules there"; P3.9: the 8-detail cap, the mixed-plan code and several-gitlinks-through-check are now tested, while a .gitmodules with no gitlinks, a gitlink that is its own entry, and the exclusions remain untested), NOT TAKEN 9 of which 2 are out of scope by lane 1's statement (P2-A is #168; the "160000" literal is #165) and the rest are in round 2 per the 01:44Z reply. REGRESSED 0. Noted and accepted: #165 has no "half 2".

P2-B is wider than the root-ruled case. An orphan gitlink under a CODE-ruled directory (src/vendored, tools/dep) is written by plan as src/: code, review_required: false, with no question, then refused by check as plan-submodule-unregistered. Round 2's "every entry that covers a gitlink is review_required with the question naming the gitlink" covers it, provided it applies whatever rule matched. (r3tools/orphan_ruled.py.)

    New P3s at 09d7889

N1. The reader uses git config --blob, and git's own submodule reader does not; two differences follow. adopt-project.py:317-321. (i) git's blob config reader returns bytes through a signed char, so a 0xFF byte reads as EOF: a comment # caf\xe9 \xff\xfe before a valid registration gives check 1 plan-submodule-unregistered and a refusal, while main executes and the assembly clones and bootstraps (false refusal); a 0xFF byte placed between a valid registration and a later path override of the same name hides the override, so check 0, execute 0 "adoption verified", assembly clone 128 with the source's clone 0 (#166's symptom, hand-written file only). (ii) --blob follows [include] directives, which git's submodule code never does: a valid registration plus [include] path = .gitmodules-local is refused plan-gitmodules-unreadable (main: executes, clones, bootstraps), and an absolute [include] path = /some/operator/file makes check read a file outside the source. Fix: read the blob the way the leg will be read, git cat-file blob <commit>:.gitmodules | git config -z --file - --list (includes off by default, no 0xFF truncation; both verified on git 2.43.0), and put git's stderr into the plan-gitmodules-unreadable detail. Observed on git 2.43.0 only.

N2. git's submodule-config filters what git config accepts, and the helper does not (:322-331, SUBMODULE_KEY_RE :221; docstring :303 says "Matched exactly as git matches them"). [submodule "../escape"] path = upstream/dependency url = <dep>: git warns "ignoring suspicious submodule name" and the source's recursive clone exits 0, but the helper counts it, so check 0, execute 0 verified, assembly clone 128 (hand-written file only, hence P3). Also counted though git rejects or ignores them: a url = -oops (git: "may be interpreted as a command-line option"), a url-less last registration of a path git already registered (git: last name wins, no url), url = " "; all three sources are already unclonable, so no new breakage. Fix: mirror git's filters (skip a name with a .. component or empty, and a path/url starting with -), resolve path-to-name as last-parsed-wins, treat a bare path/url key (a -z record with no newline) as unreadable; or soften the docstring.

N3. For an unregistered gitlink under a directory entry, the remediation's "drop it" is not one plan edit. :1046-1048, question at contracts/path-classification.yaml:123-124. Adding src/vendored: drop beside src/ is plan-covered-twice, and on this branch execute then creates both legs and crashes at the mount's git rm (#168's U5). What works is replacing src/ with src/app/: code plus src/vendored: drop (check 0, execute 0, clone 0, bootstrap ok). Same root cause as P2-B: either plan makes every gitlink its own entry (it already does for I2's vendor/lib), or the remediation says to replace the directory entry with its children.

N4. Pre-existing, outside this branch: execute exits 2 with NOTHING on stderr when git filter-repo fails, after both leg remotes exist. _build_the_legs :1652-1653 except CommandFailed: return None; its docstring says "run has already said which and why", but run only raises. Reproduced with a .gitmodules carrying a bare path key in a second section: check 0 at 09d7889 (git's --list accepts it; git's submodule reader dies on it), execute rc 2, 0 bytes on stderr, both remotes created; the swallowed failure is git filter-repo --paths-from-file ... --force dying on "missing value for 'submodule.b.path'". Identical on main with an unterminated section. Filed separately by this lane as its own issue; not for this branch.

Nits: '-z' goes from 2 to 3 uses in adopt-project.py (:283, :317, :2004), below Sonar's S1192 length floor as far as I know (unverified). Check-level-only tests where an accepted-plan e2e is the real pin: [upper-case-keys], orphan [drop], beside-registered [drop], unreadable drop-drop, and the four None cases of test_execute_refuses_what_check_finds; each verified by hand to execute and clone, so round 2's accepted-plan e2e closes this.

Nothing authored, no claim held. Lane openRepoShape-2 stands by for the round-2 sha.
