SUMMARY

Prevent synchronous warehouse calls from freezing the MCP transport loop. Run protected async tools in isolated thread workers, including indirect chart, dataset, preview, and metadata-discovery query paths.

Design choices:

  • Warehouse-capable calls (MCP_TOOL_WORKERS) and metadata-only tools (read-only list_*/get_*_info, get_schema, health_check, …; MCP_METADATA_TOOL_WORKERS) have separate bounds sized from one metadata-pool budget: 2 * MCP_TOOL_WORKERS + MCP_METADATA_TOOL_WORKERS + 1 transport thread <= pool_size + max_overflow. Defaults with SQLAlchemy’s 5 + 10 pool: 4 warehouse-capable and 6 metadata-only. Saturation returns “server busy” immediately. A metadata-only tool that reaches a warehouse must take a warehouse slot first.
  • Use the request timeout, or SQLLAB_TIMEOUT when absent, for the whole call. Composed calls share that deadline.
  • Reuse engine cancellation IDs/hooks and implicit cursor cancellation on a separate bounded pool. Trino queries are killed by the queryId read from the blocked cursor (has_query_id_during_execute); specs without a cancel id (e.g. BigQuery, Databricks native, Athena) are not cancelled. Uncancellable queries retain their slot; stuck cancellation also retains admission. No shared engine-spec statement-timeout API exists, so MCP does not rely on process-wide SIGALRM.
  • Each worker owns its app context/session. A tool handles warehouse errors with its session intact (the real error reaches the caller); the worker rolls back and removes the session after the tool returns. Acting-user and transport context are preserved.

BEFORE/AFTER SCREENSHOTS OR ANIMATED GIF

Not applicable. Sleeping queries no longer prevent another MCP request from completing, and callers receive a clear timeout error at their deadline.

TESTING INSTRUCTIONS

  • Four timing regressions using real sleeping SQLite queries through chart/SQL Lab execution fail on origin/master (c0c688d3e4) and pass here.
  • Worker tests cover overload, cancellation (including late handles), cleanup, and context isolation.
  • Worker/metadata-pool tests also cover warehouse errors reaching the caller unchanged (real get_df and execute_sql against a missing table) and metadata-only admission while the warehouse bound is saturated.
  • At 3c7c977e07: tests/unit_tests/mcp_service 6,308 passed, 3 skipped (pytest -n 8); pytest --cov=superset/sql/ ./tests/unit_tests/sql/ --cov-fail-under=100 2,012 passed, 100.00%; Trino, cancel-validation and query-cancel tests 154 passed; tests/unit_tests/db_engine_specs 1,957 passed, 10 skipped. Pre-commit (Ruff, pylint, mypy) passed on the changed Python files.

ADDITIONAL INFORMATION

No feature flag, migration, or UI change. One Playwright page object (SaveChartModal.selectDashboard) now waits for the dashboard list before typing, so selecting an existing dashboard does not race the select's optimistic "create" option. At 98b65948, cross-referenced-dashboards.spec.ts created an untracked duplicate dashboard that mobile-dashboard.spec.ts then opened; at 3c7c977e07 the /app/prefix Playwright job passed with no such duplicate. Driver cancellation is best-effort; a timeout does not guarantee warehouse writes were rolled back.

The flagged issue is correct. Synchronous tools currently execute on the transport thread, which can block the MCP server if they perform long-running warehouse operations. To resolve this, you should wrap synchronous tool calls in run_in_worker to offload them to a worker thread, similar to how asynchronous tools are handled.

Roll back metadata transactions before invalidation so version-history rollback listeners cannot mask warehouse failures. Preserve session usability during error handling and on subsequent worker calls.

Run protected synchronous tools through the bounded deadline worker, and register raw prequery cursors for cancellation before execution. Add regression tests and coverage for the SQL execution-owner hooks.

Tool workers can hold every metadata database connection while they wait
on the transport loop for a progress report. The loop filtered tools/list
by RBAC, filtered tool search results and wrote audit records with
synchronous metadata queries, so it waited for a connection the workers
would only return after the loop served them. The whole server stopped
responding until the call deadline or pool timeout expired.

Run those lookups and audit writes in threads so the loop never waits on
the pool. Also cap admitted calls at (pool capacity - 1) // 2: each call
can hold a connection across its warehouse query and its cancellation
needs another, so one always remains for short lookups. MCP_TOOL_WORKERS
defaults to up to 16 within that cap, and a pool too small for one call
is rejected at startup.

Copied contextvars do not transfer ownership of Flask contexts or scoped
SQLAlchemy sessions. Give each transport metadata operation a fresh app
context and session token, copy request/routing context, and reload ORM
users inside the thread. Keep cleanup with the thread even after client
cancellation. Read expired user identities without issuing SQL on the loop.

Use the independent asyncio executor rather than admitted tool workers:
those workers can themselves be waiting for transport notifications.
Route both search strategies, tool-list RBAC, success/error audits,
response-size audits and error hooks through this lifecycle. Preserve
best-effort audit and hook failures without masking the tool result.

Add bounded-pool regressions for search connection return and heartbeat
progress during error audits; both fail before this fix. Also cover
response-size and hook audit waits, ORM/context isolation, exception
cleanup and cancelled awaiters. Document metadata thread ownership.

Validated the full MCP and cancellation suites, targeted worker/pool
and additional cancellation suites, and branch-scoped pre-commit hooks.

cancellable_engine asks the execution owner to admit warehouse access
before any connection opens; the sql suite only exercised the branch
without an owner hook.
Metadata-only tools had their own bound (default 16) sized independently
of the metadata pool, so with the default 5 + 10 pool they could take the
connections reserved for warehouse calls, their cancellations and the
transport side, and wait for the full pool_timeout.

Size both bounds from one budget so that 2 * MCP_TOOL_WORKERS (calls plus
their cancellations) + MCP_METADATA_TOOL_WORKERS + 1 transport-side thread
never exceeds pool_size + max_overflow. Transport-side metadata I/O
(tools/list filtering, audit writes, error hooks, API-key lookups) runs on
that one bounded thread instead of the unbounded default executor. Defaults
are 4 warehouse-capable and 6 metadata-only calls with the default pool;
explicit values above the budget are reduced with a warning.
Transport-side metadata I/O creates the worker pool on first use. Sizing it
pushed and popped an app context, whose teardown removed the scoped session
of the request that triggered it. Reuse the current app context when it
already belongs to the same application.
Trino's client sets the queryId after its first request and then blocks in
execute() until rows arrive, and TrinoEngineSpec returned no cancel id, so
an abandoned MCP call kept running and held its slot until the query ended.

TrinoEngineSpec.get_cancel_query_id returns the live cursor's queryId. It is
None before execution, so SQL Lab and chart-data tasks, which ask before
executing, record nothing new. A new has_query_id_during_execute spec flag
lets the MCP cancellation thread read the id from the blocked cursor and kill
the query through the existing cancel_chart_query / cancel_query seam. Other
engines without a cancel id are unchanged.

Also resolve the engine spec before the short deadline in the prequery
cancellation test, which failed when run on its own in a cold process.

The Explore save modal's dashboard select allows new options, so it offers
the typed title as a "create" option at once and loads existing dashboards
only when it first opens. Typing and clicking before that request returned
could create a second dashboard with an existing title. In
cross-referenced-dashboards.spec.ts that duplicate was never tracked or
deleted; the mobile dashboard spec then opened it as the most recently
changed dashboard, found no charts, and failed.

Wait for the dashboard list request after opening the select and before
typing, so an existing title selects the existing dashboard.

@rusackas the metadata sizing is fixed in c9bc789: both admission bounds now come out of one budget, checked when the pool is created at startup: 2 * MCP_TOOL_WORKERS + MCP_METADATA_TOOL_WORKERS + 1 <= pool_size + max_overflow. The + 1 is a real bound now (transport-side metadata I/O runs on one dedicated thread). Details in the worker.py thread.

Re-review of apache#44581 after the metadata-worker-sizing fix landed
(admission_counts) and the coverage gap was independently closed.
This covers what's left from the earlier review pass that those
commits didn't touch:

- on_list_tools and both search-transform _get_visible_tools overrides
  called run_in_metadata_thread with no try/except. That helper reloads
  the caller's ORM user itself before the passed-in filter ever runs,
  so a failure there (e.g. the metadata pool exhausted) propagated
  uncaught -- the filter's own fail-open handling never got a chance to
  run. All three now fail open consistently; call-time RBAC still
  enforces permissions.

- QueryCancellation.capture() never reset cancel_id to None before a
  re-capture attempt. A multi-statement call whose second capture
  failed kept register() republishing the first (already-finished)
  statement's handle instead of going unavailable for the second.

- WorkerPool.cancel() only released its permit on RuntimeError; any
  other exception from submitting cancellation I/O leaked a permit for
  the life of the process.

- run_in_worker's pool.submit() call was outside the try/finally that
  resets _mcp_user_id_var, so a busy-pool rejection left a stale user id
  from a previous call in that context for audit logging.

- run_in_worker and TransportContext.forward both relabel any
  TimeoutError raised while awaiting as "our deadline fired," including
  one genuinely raised by the tool/driver itself (e.g. a socket-level
  read timeout, a TimeoutError subclass since Python 3.10). Both now
  check whether the awaited future is already done (and, for the
  unshielded forward() case, not cancelled) before relabeling it, so a
  real driver timeout propagates as itself instead of a misleading
  generic deadline message with the original exception discarded.

Deliberately left alone, flagged rather than guessed at:

- cancellation.py's before_cursor_execute listener can raise
  (WorkerDeadlineExceeded/ToolError via admission) from inside
  SQLAlchemy's own event dispatch, outside the try/except that routes
  genuine DBAPI errors through handle_error's cleanup. Fixing this
  safely needs a clearer picture of how SQLAlchemy's connection pool
  actually treats a non-DBAPI exception raised from this hook than I
  have confidence in.
- METADATA_ONLY_TOOLS is a hand-maintained list disconnected from where
  tools declare their own metadata; restructuring that is more invasive
  than this PR's scope.
- run_in_worker's execute() reloads g.user via a metadata round trip
  that JWT/API-key auth immediately overwrites; skipping it safely
  needs tracing all four auth priority paths in get_user_from_request,
  not just the common ones.

mcp_service and sql/execution suites pass (6454 passed; the 3
pre-existing failures in test_time_range_validation.py and
test_query_dataset.py::test_query_dataset_reexecutes_across_rollover
reproduce identically without this commit). superset/sql/'s 100%
coverage gate still passes untouched. All touched files pass
pre-commit (mypy, ruff, pylint).

API-key lookups shared the single transport metadata thread with audit
writes and tools/list RBAC filtering, behind an unbounded queue. Requests
with unknown keys, or one slow lookup, could delay all of them.

Lookups now run on a dedicated thread with its own metadata connection,
counted in the pool budget (2 * MCP_TOOL_WORKERS +
MCP_METADATA_TOOL_WORKERS + 2). At most 32 lookups are admitted at once,
running or waiting; past that a key is rejected instead of queued. With
the default 5 + 10 pool, metadata-only calls go from 6 to 5.

Pushed 8690ac8: API-key lookups get their own bounded thread, so they no longer share the transport metadata thread with audit writes and RBAC filtering.

Sizing the worker pool resolved db.engine, which raises for a Flask app
that never registered the metadata database. The tool search filter runs
on the transport thread, so that raise made it fail open and show every
tool, including exact-name matches the caller may not use (the RBAC
exact-name search tests from master hit this).

Such an app holds no metadata connections, so report no capacity limit
and fall back to the default admission counts instead of raising.

Thanks both. Clearing my block: the original finding is fixed, and I spent this pass on the new surface rather than re-running the old review.

The Trino path does cancel. I simulated the mechanism with a cursor that only exposes query_id once execute has started, and on the deadline the cancellation thread read the late id off the still-blocked cursor and called cancel_chart_query with it; a spec with the flag on whose cursor never yields an id cancels nothing rather than fabricating a handle. The base-class change is additive: of the 115 specs load_engine_specs() returns, exactly one sets has_query_id_during_execute, register() picks the identical branch as before for every spec with the flag off, and a real trino.dbapi cursor still returns None for query_id before execute, so sql_lab.py:573 and celery_task.py:448, which both ask before executing, record nothing new.

All five of rusackas's items hold behaviourally, not just textually. on_list_tools and the shared search helper both return the original list on a metadata-thread failure. A successful first capture followed by a failing re-capture cancels nothing rather than re-dispatching against the finished statement. The cancellation permit comes back from a MemoryError out of submit, a RuntimeError out of submit, and a raising add_done_callback. With _mcp_user_id_var pre-set to 42, a busy-pool rejection reads back None. And a TimeoutError raised by the tool or by a forwarded ctx call surfaces as itself, while the genuine deadline is still the typed ToolError.

On the sizing, the bound is now genuinely subtracted from the shared budget: against the real 5 plus 10 pool, 2 * 4 + 5 + 2 is exactly 15, and every configuration I tried stays inside capacity. Saturating all of it at once, 4 warehouse calls each holding a connection plus 5 metadata-only calls plus a transport-thread op plus an API-key lookup, completed 7 of 7 in 0.05s with checkouts peaking at 4 and returning to 0. An app with no metadata engine reports no capacity instead of raising, and sizing the pool from inside a request leaves the caller's session the same object and still usable. API-key lookups run off the loop on their own thread, do not cross tokens, reject past the pending cap, and return the permit.

Executed at 790e6b8a: tests/unit_tests/mcp_service, sql, models, tasks and db_engine_specs/test_trino.py together, 9,720 passed and 3 skipped. The superset/sql gate is back to 100.00% with 2,088 passed, so that one is settled. A 160 call soak across both bounds returned every warehouse, metadata, cancellation and auth permit; identity held across concurrency and thread reuse; and real PostgreSQL cancellation still leaves nothing in pg_stat_activity for a read and commits zero rows for a write.

CI is green except CodeQL, which is the only thing left and is not an infrastructure blip: 3 new high alerts, all on lines this PR adds. I do not think any of them is real and the diagnosis is on the line.
