Outcome

This broad delivery advances project management = context management through SDK-owned primitives consumed by the CLI and packages. It combines the open agent-UX, history, package, merge, dependency, and duplication reports into one reviewed context-integrity release rather than isolated patches.

SDK and CLI delivery

  • Preserve literal commas and whitespace in structured mutations, refuse ambiguous bare comma inputs, and make strict-create recovery truthful with explicit clear flags.
  • Return linked file and documentation validation receipts at write time, and reject linked-test runs that execute zero selected tests.
  • Accept npm 11 and npm 12 pack receipts while preserving fail-closed package selection.
  • Resolve Claude JSONL provenance through a bounded deterministic search.
  • Version history item hashing, report future writer capabilities as version skew, and confirm cache-originated corruption candidates with authoritative item reads plus content hashes.
  • Require exact hash-only merge proof without unconditional force, and make pending-receipt health remediation execute the state-changing reconcile command while retaining dry-run as optional preview guidance.
  • Model external blockers as typed graph nodes, expose public SDK resolver registration, retain unverifiable blockers in pm next, and exclude them from destructive local dangling-reference guidance.
  • Add a JavaScript/TypeScript cross-format production-source duplication ratchet alongside the repository-wide clone gate.
  • Regenerate public SDK surface, contracts, error catalog, agent docs, and the pm-changelog output.

PM evidence

Verification

  • Full repository suite: 586 files and 8,124 tests passed.
  • Exact coverage: 60,169/60,169 statements, 45,397/45,397 branches, 12,514/12,514 functions, and 57,939/57,939 lines (100/100/100/100).
  • Repository static assurance, TypeScript, ESLint, contract and SDK surface checks, package parity, graph and record-integrity assurances, context/token gates, secret scan, and both jscpd profiles pass with zero clones.
  • Packed npm smoke passed for all 13 packages; Node and Bun CLI/SDK consumers were manually exercised in an isolated temporary workspace.
  • Compatible dependency updates resolve greptile 3.4.2, @types/node 26.4.0, @sentry/cli 3.7.0, and pm-changelog 2026.8.29; npm-package-arg 14 and TypeScript 7 remain in evidence-backed canonical deferral items.
  • Open Dependabot, code-scanning, and secret-scanning alert counts are zero.

Summary by Sourcery

Strengthen SDK and CLI context integrity with lossless mutations, trustworthy recovery and validation, version-aware history safeguards, exact merge proofs, and safe external dependency handling.

New Features:

  • Add SDK-owned primitives for typed external dependency resolution and public resolver registration.
  • Expose write-time validation receipts for linked files and documentation and richer external blocker data in scheduling output.

Bug Fixes:

  • Preserve literal commas and whitespace in structured metadata while rejecting ambiguous bare comma inputs.
  • Prevent filtered linked-test commands from succeeding when they execute zero tests.
  • Support npm 11 and npm 12 package receipts without weakening deterministic package selection.
  • Improve Claude provenance discovery, strict-create recovery guidance, history drift verification, and hash-only merge reconciliation.

Enhancements:

  • Version history item hashing and classify unsupported writer capabilities as version skew rather than corruption.
  • Materialize external blockers in relationship graphs and exclude them from destructive dangling-reference remediation.
  • Add a stricter production-source duplication detection profile.

Build:

  • Run repository-wide and production-source duplication checks as part of the duplicate lint command.

Documentation:

  • Document context integrity, recovery, external blockers, package receipts, and history and merge safeguards.
  • Regenerate changelog and public SDK, contract, error catalog, and agent-facing documentation surfaces.

Tests:

  • Expand regression and integration coverage for context parsing, dependency resolution, package receipts, provenance recovery, history drift, merge proofs, linked tests, and validation receipts.

Chores:

  • Update project-management evidence and history artifacts for the delivered integrity work.

Summary by cubic

Ships SDK-owned context-integrity primitives so parse, link, merge, and dependency state is recorded truthfully instead of silently corrupted, falsely reported green, or left permanently stuck.

Context integrity primitives

  • Structured mutations preserve literal commas, whitespace, and newlines, refuse ambiguous bare comma inputs, and share one grammar across create, files, docs, and linked-test paths.
  • Strict-create recovery surfaces truthful --clear-* intent; linked file/docs writes return validation receipts at write time; linked-test runs require a positive executed-test receipt, with filtered runs count-aware across real runners, zero-test receipts recognized across reporter variants, and regression probes time-bounded so hosted coverage teardown stays deterministic.
  • npm 11 and 12 pack receipts are accepted with fail-closed package selection (including file-alias receipts and keyed identity checks), and Claude JSONL provenance resolves through bounded deterministic reads.
  • New ambiguous-input, missing-receipt, and version-skew diagnostics are registered in the public error contract.

Recovery and external dependencies

  • History hashing advances from version 2 to 3, invalidates incompatible drift caches, reports future writer capabilities as version skew with budget-bounded evidence and an upgrade remediation that survives bulk history repair, keeps item drift comparable when a stream mixes valid final entries with unsupported writer epochs, confirms cached corruption candidates with authoritative rereads, rejects malformed cached chain state, and continues replay past unsupported hash versions so later corruption stays independently diagnosable before failing closed.
  • Merge repair reloads authoritative receipts before writing; reconcile trusts exact hash-only proof without force (merge_reconcile_discards_require_acceptance is removed); health remediation now runs the state-changing pm merge reconcile instead of --dry-run, which stays as optional preview guidance; durable receipt recovery guidance is corrected.
  • External blockers become typed graph nodes with safe public resolver registration that validates resolver outputs before projection and isolates synchronous failures (including malformed decoded identifiers), are separated from local graph targets by edge provenance, keep their identity through provenance, case, actionability, and graph flows, stay in pm next, are excluded from destructive dangling-reference guidance, and expose blocked_since through the public resolver with ISO-8601-normalized observation timestamps.
  • A stricter production-source duplication ratchet (cross-format, per-source threshold) joins the repository-wide clone gate.
  • Compatible patches refresh greptile to 3.4.2, @types/node to 26.4.0, @sentry/cli to 3.7.0, and pm-changelog to 2026.8.29, deferring npm-package-arg 14 and TypeScript 7.
  • The linked-test sandbox guard stays a distinct open recurrence (pm test --add: the sandbox-safety guard on linked-test commands refuses 'node --test x.ts' but accepts sh -c "node --test x.ts" #1154).

Written for commit 9e8a7b0. Summary will update on new commits.

Review in cubic

Deliver a broad SDK-owned context management foundation across lossless structured mutations, truthful write and test receipts, external dependency resolution, history capability skew, merge proof safety, package installation, and strict create recovery.

Add agent-efficient diagnostics and documentation, regenerate public contracts and changelog output, and cover the complete delivery with exact repository-wide coverage, duplication ratchets, and temporary packed-package acceptance.

Merge Risk: 🟡 Moderate · up to 6bb29

This PR changes dependency resolution, recovery guidance, and history persistence. The current head still has concrete merge-readiness problems: external references can collide with local identifiers and misclassify blockers, a changed test module has a duplicate declaration that prevents compilation, and recovery, documentation, and CLI/API edge cases remain inconsistent; the public resolver registry also lacks a defined isolation boundary. Merge should wait for fixes or explicit owner acceptance.

Explanation

Most linked objectives have matching production changes and regression coverage. However, #1002 is not demonstrated as fixed: the reported duplicate locations in src/sdk/index.ts and src/sdk/runtime-primitives.ts are not shown as changed, and the new 22-line jscpd threshold does not prove removal of the reported duplicate. Generated error-catalog files are also excluded by path filters, so their parity cannot be verified.

Resolution

Refactor or otherwise remove the duplicate implementation reported by #1002, then verify the affected files with the duplication gate. Also verify the excluded generated error-catalog files before merge, because they are omitted by the !**/generated/** filter and cannot be assessed from this review context.

Full details: Out of Scope Changes check

Explanation

The reviewed production, test, documentation, changelog, configuration, and PM evidence changes are consistent with the stated context-integrity release objectives. No unrelated code behavior is evident.

Assessment against linked issues

Issue Objective Addressed Explanation
#1002 Remove the duplicated code reported between src/sdk/index.ts:560-579 and src/sdk/runtime-primitives.ts:107-126. ❌ The provided diff does not modify either reported duplicate-code region or show a shared implementation replacing them. It adds a stricter jscpd source profile and reports zero clones, but that improves detection/gating rather than demonstrating that the specific duplicate code was removed.
#1134 Make strict required-collection recovery identify the corresponding truthful empty-collection flag, such as --clear-deps for a missing --dep, and place it before fabricated-data or progressive-mode alternatives. ✅
#1134 Provide recovery examples for both satisfying a required collection with metadata and explicitly declaring that the collection is empty, covering dependencies and the other supported collections. ✅
#1134 Ensure the recovery guidance explains that clear flags are the truthful alternative so agents do not invent dependency or evidence relationships. ✅
#1135 Bump the history item hash version when the hash input or algorithm changes so writers using the new format no longer identify their records as version 2. ✅
#1135 Make history drift distinguish unsupported hash-version records as advisory version skew rather than corruption, while retaining hash and chain mismatch reports for records whose declared version is supported. ✅
#1135 Improve cross-version history diagnosis and recovery by recording the writing CLI version in each event and reporting repairs truthfully when they rewrite history. ❌ The diff adds hash capability/version-skew handling and cache confirmation, but it does not show history events gaining a cli_version field, nor does it address the reported history-repair changed:false behavior. Also, existing records from the divergent writer that are stamped item_hash_version 2 remain classified under the supported version-2 path, so the original same-version-number divergence is not fully diagnosable solely from the existing record.
#1136 Update npm pack receipt parsing to support npm 12's object-keyed JSON format, while selecting the requested package deterministically when multiple package receipts are present. ✅
#1136 Prevent valid but unrecognized JSON output from falling through to the line-based filename fallback; instead, fail with a clear unsupported or ambiguous receipt-shape error, while retaining the fallback only for genuinely non-JSON legacy output. ✅
#1137 Make pm docs --add validate linked paths during the write and visibly report nonexistent paths while still allowing deliberate forward references. ✅
#1138 Ensure that a linked test command using a test-name filter fails when the runner reports that zero tests or zero passes were executed, even if the process exits successfully. ✅
#1138 Make the empty filtered-test behavior visible and actionable to agents through documentation or equivalent user-facing guidance. ✅
#1140 Reject bare comma-separated values for linked file and linked test mutations when they lack an explicit key=value structure, preventing the entire string from being stored in the first field. ✅
#1140 Continue supporting literal commas in file paths, test commands, and structured metadata through explicit key=value syntax while preserving comma-related values correctly. ✅
#1140 Provide a clear usage error and documentation guidance explaining how to use repeated options or structured pair syntax instead of ambiguous bare comma input. ✅
#1143 Make the Claude session-file provenance resolver successfully resolve model and version values from the actual Claude JSONL session layout, including nested fields and metadata appearing after the beginning of the stream. ✅
#1143 Ensure the resolver performs a bounded, deterministic session-file search so provenance capture remains efficient while handling large session files. ✅
#1143 Add regression coverage demonstrating that Claude session files with leading metadata and nested model/version fields are resolved correctly. ✅
#1144 Make pm merge report display each receipt's stored value_availability and derive evidence_source from whether the receipt is actually committed, rather than reporting clone_local for durable receipts. ❌ The PR diff does not show changes to merge report generation or receipt summarization that correct either the value_availability column or the evidence_source classification.
#1144 Allow a complete hash_only merge receipt to reconcile without --force when its recorded hashes exactly prove the current canonical item snapshot. ✅
#1144 Avoid reporting a merge reconciliation outcome as repaired when no entries were rehashed and the merge receipt proof is untrusted. ❌ Although the PR adds exact hash-based proof and changes receipt handling, the diff does not modify the outcome classification to prevent repaired when entries_rehashed is zero and trusted is false.
#1145 Preserve whitespace inside structured key-value note values supplied to pm docs --add, especially whitespace following internal commas, so the stored note exactly matches the supplied value. ✅
#1145 Ensure structured comma-separated parsing does not silently canonicalize or strip separators and whitespace, while retaining support for escaped literal commas. ✅
#1145 Add regression coverage and documentation for lossless structured metadata parsing. ✅

Confidence Score: 5/5

The PR appears safe to merge.

No blocking failure remains.

Important Files Changed

Filename Overview
src/core/history/drift-scan.ts Adds version-skew reporting, comparable-final hash checks, authoritative cache confirmation, and cache-schema invalidation; the previously reported masking paths are fixed.
src/core/history/replay.ts Continues replay across unsupported hash epochs while independently retaining later supported-version integrity failures.
src/sdk/graph/assembly.ts Materializes external dependency nodes and resolves edges by provenance without overwriting colliding local targets or dropping locator edges.
src/core/item/actionability.ts Preserves unresolved external blockers in actionability results while separating their identity from local item references.
src/sdk/dependency-provenance.ts Introduces validated public resolver registration and conservative unresolved-external-blocker projection.
src/sdk/merge/reconcile.ts Requires authoritative exact-hash reconciliation proof without unconditional force.
src/sdk/linked-artifacts.ts Adds write-time linked-file and documentation validation receipts while preserving shared artifact contracts.
src/sdk/test/execution.ts Rejects linked-test execution when selected runners report zero executed tests.

the cache-loading path around scanItemHistory; accept only supported versions
and treat unsupported values such as 99 as stale. When validation fails, mark
the cache dirty and force a fresh stream scan instead of passing the invalid
version to hashDocumentForVersion.

In `@src/core/item/actionability.ts`:
- Around line 147-157: Update collectBlockedByIds and the
isExternalDependencyReference branch to retain the trimmed original external
locator for the emitted id and resolver, while using a separate lowercased key
only for local lookup and deduplication. Ensure case-sensitive URL paths and
locator components are preserved.

In `@src/core/shared/author.ts`:
- Line 744: Update the text scanning logic around the head/tail window
processing so each window receives its own line budget instead of applying the
4,096-line limit only after concatenation. Process complete tail lines from the
end, preserving tail rows even when the head already uses its full budget, and
keep the provenance extraction behavior unchanged.

In `@src/sdk/dependency-provenance.ts`:
- Around line 98-101: Update the registration/disposer logic around
externalDependencyResolvers to retain the exact resolver object stored for the
name, then have the returned disposer delete the entry only when the map still

In `@src/sdk/extension/install-sources.ts`:
- Around line 681-695: The sole-candidate fallback in selectPackedNpmCandidate

a conflicting name.

In `@src/sdk/governance/health.ts`:
- Around line 1552-1553: Update the brief health output mapping around
cache_confirmation to summarize its candidate_items, confirmed_items, and
resolved_false_positive_items arrays with summarizeStringList, while preserving
the existing cache_confirmation structure and BRIEF_HEALTH_DETAIL_LIMIT
behavior.

In `@src/sdk/graph/assembly.ts`:
- Around line 397-404: Update collectDanglingDependencyReferences and the
structured dependency target selection near canonicalIds to classify
locator-shaped targets as external using the same isExternalDependencyReference
predicate, even when source_kind is absent; ensure both paths preserve the
normalized target and avoid resolving such dependencies to undefined.

In `@src/sdk/history-repair.ts`:
- Around line 371-376: Update runHistoryRepair and verifyReceiptAgainstSnapshot
so caller-provided receipts cannot be trusted solely because evidence_source is
set to "durable"; require provenance from the durable loader or validate the
receipt against the authoritative durable copy before allowing trusted
reconciliation. Preserve acceptance of legitimate "clone_local" receipts and
reject forged durable receipts.

In `@src/sdk/lifecycle/create.ts`:
- Around line 2368-2373: Reorder the examples array in the lifecycle creation
flow so the collectionClearFlags.map(...) recovery examples appear before
nextValidExample. Preserve the existing mapped command contents and spread
behavior while making the empty-collection declarations the first examples.

In `@src/sdk/test/entry.ts`:
- Line 47: Centralize the structured linked-test key list, pattern, and
classifier currently duplicated around the raw-value check in the test entry
flow and the corresponding logic in create.ts. Place them in a
dependency-neutral module, then import and reuse that classifier from both
mutation paths so they share identical grammar.

In `@src/sdk/test/execution.ts`:
- Around line 2763-2766: Update the filtered-command handling in
detectEmptyLinkedTestRun so commands identified by commandUsesTestNameFilter
require a runner-specific execution receipt before entering the passed-result
path. Reject or treat as empty any reporter output, such as Node’s dot reporter,
that cannot prove at least one test executed, while preserving the existing
failOnEmptyTestRun behavior.

In `@tests/unit/regressions/context-integrity-recovery.spec.ts`:
- Around line 176-281: Update the test "resolves external blockers through
bounded package-owned providers" so every registered resolver is disposed in a
finally block, including the github-issues, empty, throwing, and unsupported
resolvers. Apply the same guaranteed-cleanup pattern to the unknown-status and
clock-fallback registrations, preserving the existing assertions while ensuring
cleanup runs when any assertion or resolution fails.

Reload authoritative merge receipts before repair, preserve external dependency identity across graph and actionability flows, and keep replacement resolvers registered safely.

Bound provenance and health evidence, invalidate incompatible history caches, require positive filtered-test receipts, and share structured mutation grammar across lifecycle paths.

Add negative controls for forged receipts, stale caches, reporter ambiguity, npm pack mismatches, and session tail bounds; record exact coverage, package acceptance, PM closure, and generated changelog evidence.

Permit durable evidence in the recovery instruction.

Line 531 says clone-local evidence is required. This flow now accepts exact durable evidence too. When durable evidence is available, the instruction gives an invalid recovery requirement. State “durable or clone-local driver evidence” instead.

Restore stable ambiguous-comma refusals for create seeds, retain lossless escaped literals, deduplicate truthful clear-intent recovery, and add exact regression coverage. Record linked PM acceptance and regenerate the changelog with the current extension release.

Acknowledged. The rate-limit window has elapsed; the next exact-head review will be requested after the compatible dependency patch is committed and pushed, so the review targets the final proposed head.

Adopt greptile 3.4.2 and @types/node 26.4.0 while preserving the published Node compatibility range and the evidence-backed npm-package-arg 14 and TypeScript 7 deferrals.

Record the canonical PM lineage, linked test-context lessons, exact coverage and packed npm/Bun acceptance evidence, and regenerate the pm-changelog output from the closed item.
